The flashing or flickering flame indicates that the thermostat is calling for heat. Only on two stage thermostats, if you have a number 2 or two flames then the system is looking to turn on a second stage of heating to help the first stage. This would be due to the fact that the system is calling for more than three degrees or the first stage hasn't been able to raise the temperature by itself.
